you may get away with doing that seeing that it will get darker the more candy you put on so the blotches may not be so noticeable. I myself would just bite the bullet and start over again with the base.
Painting a whole car with candy is a lot more difficult than a bike tank.

I have recently painted a 77 King Cobra Mustang for a guy with candy brandywine over silver base and HOK ultra mini flakes.. After spraying 4 coats of candy I noticed stripes on top of car. Apparently I was not holding my gun correctly either because I could not reach or started getting tired. Anyway, I did not clear it that day and the next day I wet sanded the candy with 800 grit (called HOK) and sprayed two more coats of candy over the entire car. I sprayed the top in an erratic pattern to take out the stripes. Then I proceeded to clear 3 coats. I wet sanded and recleared 3 times. This worked very well. Looks like a $3500.00 paint job on an $800.00 car. You should be alright to put a couple more coats of candy over the clear. May darken some but sure beats starting all over.
