I've seen this happen before. The only reason I can think it happens is that basecoat normally does not have any hardener in it. So you may need to use a basecoat hardener in the base. This way, everything in the paint system that you will be spraying will be catalyzed.
You definitely should strip that area and then some before repriming. Of course when you reprime that area, make sure it's a catalyzed primer.
Also possibly putting somesort of vinyl plastic on top of the paint to help keep the heat away from the paint. Not for sure if this will help though...just an idea.
